I've been having this problem with my driver's side door speaker. When I start the ignition, it sounds like static coming thru the speaker (just that one). Then when the music starts, you can still hear THAT sound and there is a metallic/twangy sound sometimes with higher pitched sounds. When you turn the radio off, the sound goes away. When you mute it, the sound remains. Also noticed the sound briefly AFTER ignition is off, about the same time the windows rise back up into the roof seal.
Took it to my dealership and they replace BOTH front speakers and that didn't help! Maintenence guy said he'd check with VW to see if any service bulletins or others reporting same trouble - in the meantime, I can't stand to have the radio on (which is a problem b/c I can't get into a Spring road trip without my tunes!!)
I've found some things online about the amplifier and problems with it's mounting related to wire wear and then there were reported problems with water dripping from roof into the floor near the amp causing issues.
Anyone else with similar problems or suggestions??

Try it with the door pockets empty and see if it still makes the noise.

I'm sure somebody with more technical expertise can comment, but I'm wondering if this could be as simple as a faulty ground on the amplifier. Perhaps it was loosely connected and over a bit of time, vibrated itself loose. I'd look past the speakers and aim for the amp(s) but I don't know where they're located.

+1.

Check your grounds!

It may be as simple as disconnecting the amp, inspecting the connections, hitting them with a little lithium-based electronic contact cleaner, and re-seating them.

If that doesn't work, you could have a bad speaker wire - it could be crimped somewhere or the outer sheathing could be torn and the wire is grounding itself to the car's metal.

Don't know where the amp unit is on non North American Eos', but on mine it is under the driver's seat (left side of car). This unit has 10 amps inside, one for each speaker. While a bad ground sounds reasonable, the sound you are complaining about should be heard from all speakers. Could be one pinched wire going to that speaker, but may also be an amp unit going bad.
